3. The initial view includes a bar chart showing the distribution of conservation grades. Many examples of such charts are in Interpreting ConSurf Results, which discusses how to interpret them.

Below the bar chart, the results of the ConSurf job are summarized with the number of unique sequences found, the number in the multiple sequence alignment (MSA), and the average pairwise distance (APD) in the MSA. For example, consider 1ucy where chain N was processed by ConSurf. BU 2 lacks chain N, but has sequence-identical chain K, which therefore can be colored by evolutionary conservation. Load 1ucy-N-consurf-colab.pdb, then click on Functional Assemblies and there, click on Biological Unit 2 (3 chains).
9. Some Biological Units (BU) lack the chain processed by ConSurf and all sequence-identical chains, thus having no chain that can be colored by evolutionary conservation. For example, BU 1 of 1ucy: load 1ucy-N-consurf-colab.pdb, then click on Functional Assemblies and there, click on Biological Unit 1 (4 chains).

Brief History of Visualization of ConSurf Results (April, 2026): ConSurf first became available in Fall, 2002. From 2002 [Glaser et al., 2003] through 2006 [Landau et al., 2005], ConSurf had only one option for viewing its results: Protein Explorer [Martz, 2002] (by Eric Martz, first available Fall, 1998; obsolete by 2008). Starting in Fall 2006, Eric adapted his then-new project FirstGlance in Jmol (origins and design) for use with ConSurf.

Eric designed the original "classic" interface between ConSurf and these viewers. The ConSurf-side of the interface was implemented at Tel-Aviv University by Fabian Glaser, Itay Mayrose, Meytal Landau, Elana Erez, Haim Ashkenazy [Ashkenazy, Erez, Martz, Pupko & Ben-Tal, 2010, Ashkenazy et al., 2016] and other members of the team of project director Nir Ben-Tal. ConSurf job parameters and results were inserted into the Header Section of the PDB file in a customized block (all lines beginning with "!" - example) which was then interpreted by FirstGlance in Jmol. This left the remainder of the PDB file intact, including the entire original Header Section and the temperature/B-factor values. This "classic" interface enabled a great deal of flexibility (multiple color schemes, showing or hiding the color indicating residues with insufficient data, alternate Jmol scripting for the initial view, etc.), but in practice that flexibility was rarely used.

Generation of FirstGlance-compatible PDB files was discontinued by the Ben-Tal group in an upgrade of the ConSurf-Database in the early 2020s. The Consurf Server continued to generate FirstGlance compatible results until it went out of service in late 2025. This made it imperative for FirstGlance to support the simpler ConSurf PDB file output in which conservation grades 1-9 replace the temperature values.

As summarized in the second paragraph under Visualization in Yariv et al., 2023 (and see Visualizing Conservation in FirstGlance), FirstGlance can apply conservation colors to ligand-binding residues, salt bridges, cation-pi interactions, covalent protein chain cross-linking residues, and these or other user-specified groups of amino acids can be listed with conservation grades, spreadsheet-ready (example).

• When you view a ConSurf-processed structure such as the enzyme enolase, there are seven new examples at the bottom of the color-key and bar-chart panel. Some ask you to interpret the patterns of conservation.

1. Models as .pdb files in PDB format.
2. AlphaFold Server (AlphaFold 3) or AlphaFold Database predicted models in .cif files (mmCIF format), which are relatively simple (details). Thanks to Martin Wiese for pointing out the feasibility of this. If there are other simple .cif files that should be supported, please email a suggestion (address is at the top of this page).

(Technical: This is because .pdb files from your computer may have been modified, and no longer identical to the original at the wwPDB. Therefore, even when a .pdb file indicates a PDB ID, the size of biological unit 1 cannot be obtained until after the asymmetric unit is loaded. In contrast, for models obtained directly from the wwPDB, an Ajax call to RCSB.Org provides the size of biological unit 1 before loading, so whether simplification of a biological unit is needed can be decided before loading. This avoids initially loading a very large biological unit that would freeze JSmol.)

* We are aware that the ConSurf Server is temporarily unavailable. We are told to expect its return to service. The ConSurf CoLab does not provide FirstGlance-compatible PDB files. The next release of FirstGlance version 4.7 is planned to support those PDB files with conservation grades in the B-factor/temperature field.

• Multiple individual chains can be found with the syntax chains(A,B17). Example: chains(A, A1, A2) with 7mgp.
• All chains sequence-identical with a specified chain can be found with the syntax seqid(D31) (and multiple chain IDs can be specified separated with commas). Example: seqid(A) with 1pma.
• The report of atoms found now lists the names of the chains containing the found atoms.
• When finding a chain, associated ligands and water are often included in the found atoms. A new link below the report of found atoms offers to Exclude Ligands+ & Water with a single click.

Alternate locations of sidechains were previously handled well, and could be animated. However, in schematic backbone trace views (cartoon, secondary structure, N->C Rainbow, vines/sticks, thin backbone), backbone forks were not visible, and animations did not work for backbone forks. (Technical: This was because of the belated realization that the JSmol commands "select all;cartoon;" render only conformation 1 as cartoon, leaving conformation 2 invisible. Subsequently issuing the command "conformation 2;" renders conformation 2 as cartoon, but hides conformation 1. It is apparently not possible to show both conformations as cartoon simultaneously from a single model.)

The Alternate Locations Server kindly implemented by Jaime Prilusky has been indispensable. Tremendous thanks to Bob Hanson for enhancements to Jmol, and consulting on alternate locations, conformations, and Jmol command code.

The design error caused multiple problems. The initial display of uploaded ConSurf files was the asymmetric unit, but should have been biological unit 1. When biological unit 1 was smaller than the asymmetric unit, displaying biological unit 1 caused "solid" atoms to be too large, and erroneously reported that the model contained only alpha carbons. This error precluded use of the Vines/Sticks View, and most Tools.

• Compare handling of 4b14_consurf.pdb vs data1.pdb. Asymmetric unit has 3 chains. Each biological unit has 1 chain.

• Biological Unit 5 for 1zw0 with Chain D processed by ConSurf. Of less importance, with chain D processed by ConSurf, the chain to which ConSurf colors are initially applied was often not D (though sequence-identical to D), despite D being present.
• Biological Unit 15 for 1zw0 with Chain D processed by ConSurf. Chain D is absent, but chain D1 is present and colored initially.
• Biological Unit 5 for 6nca with chain A processed by ConSurf. In Biological Unit 5, chain A is absent, so sequence-identical chain T is colored initially.
• Biological Unit 1 for 1ucy with chain K processed by ConSurf. Neither chain K nor any chain sequence-identical with K is present in Biological Unit 1. FirstGlance automatically reverts to the asymmetric unit, which contains all chains present in any biological unit, and explains the situation. Biological Unit 2 includes chain K. Biological Unit 3 lacks chain K, but has chain N which is identical in sequence.

• A minimal header section enables functional assemblies (REMARK 350) to be interpreted: conservation.pdb.
• No header section (when asked, it is not an AlphaFold prediction): conservation-noheader.pdb.

1. For biological assemblies in which chains in the asymmetric unit are duplicated: Each asymmetric unit chain and its duplicates get a single distinct color.

ConSurf PDB Files are Special Cases: Evolutionary conservation of amino acids in unpublished PDB files can be determined by uploading the PDB files to the ConSurf Server. ConSurf prepares a downloadable PDB file customized for FirstGlance, containing the conservation results. These ConSurf PDB files are handled by FirstGlance as special cases: the initial view will be Biological Unit 1 (instead of the asymmetric unit as is the case for other .pdb files), automatically simplified as needed. See examples, including important instructions for unpublished ConSurf PDB files.

• 1abc is an unassigned PDB code.
• 2cx2 was withdrawn by its depositors before being released.
• 1vsz is an obsolete PDB code, superseded by a newer code.

   1. The number of chains, and the number of sequence-distinct chains. Clickable chain names identify the location of each chain.

   3. Sequences are easily accessible from links to various sequence databases. (There is still no clickable sequence-to-structure listing -- it remains under development.)
   4. The total number of missing residues. Also a summary table listing the residues missing in each chain, and their sequence numbers, and the number of charged residues that are missing. (The S2C "gaps" server is no longer necessary.)

1. The Find.. tool now finds amino acid or nucleotide sequence fragments, e.g. sequence=skek or sequence=cgg.
2. The Hide.. tool now asks whether you wish to hide all copies of the residue/group or atom you clicked, or only the single one clicked.

• In the Hide.. tool, with the range option, formerly when the higher sequence number was clicked first, hiding failed.
• In the Hide.. tool, with the Atom option, the red list of atoms hidden inadvertantly included the XYZ coordinates of the atom (evidently due to a change in Jmol). Also clicking the same atom twice (possible even after it is "hidden" in some displays) was not properly handled.
• In the Find.. tool, there were problems when the query included a single quote, as in *.c5'.
• The Backbones checkbox in Contacts Shown was not being remembered.

• FirstGlance now uses Jmol.js for the first time.
• The division layout (file fg.htm) was restructured following the resizable Jmol scheme kindly provided by Angel Herráez.

• Support for ConSurf increased the size of FirstGlance by about 25% (from 15K lines in .htm and .js files to 20K). Most of the code was adapted from Protein Explorer. More..
• This involved the first use of messageCallback from Jmol to javascript, which enabled the following change, and will enable future enhancements.

1. Hide sidechains.
2. Display more detail: all non-water atoms as sticks,
3. Hide hydrogen.

• Turning centering off after a single centering click was not possible, because in "set picking center" mode, Jmol 10.00.46 does not call pickCallback(). Using "center atomno=" instead of "set picking" could have avoided this, but it caused unwanted changes in zoom.
• The present implementation was complicated by the need to turn centering off automatically, when some view links or buttons are pressed by the user before centering was turned off. This was implemented.
