The role is responsible for high-quality curation of genome and metagenome projects and associated metadata. Will also develop genome project and metadata ontologies and controlled vocabularies for more effective comparative analysis of genomic data. Will interface with end users and to gather feedback and requirements to improve metadata annotation. Will interact with team members as well as technical, administrative and scientific staff. The position reports to the Genomic Standards Group Leader.

    Key Responsibilities:
    •  Develop tools for genome annotation, analysis and visualization and add new features to existing software and systems.
    •  Perform high-quality curation of genome and metagenome project metadata.
    •  Perform literature search and curate organism and ecosystem metadata.
    •  Create, maintain and document controlled vocabularies relevant to genome project data, including addition of terms and term relationships for quality and control of annotations.
    •  Collect and organize metagenome metadata (from internal and public databases, collaborators, etc.).
    •  Troubleshoot diverse/ challenging systems and data problems and select appropriate solutions.
    •  Analyze and propose improvements for the automation of tasks and pipelines and communicate those suggestions to the development team.
    •  Architect controlled vocabularies and ontologies to improve the organization of metagenomic-related metadata.
    •  Present annotation statistics, metrics and future plans to project team members and other scientists in oral and written forms.
    •  May provide feedback on the flow and quality of data.
    •  May interface with end-users and collaborators to gather feedback and requirements.
    •  May provide training to other team members.
    •  May present technical status reports at weekly group meetings.
Additional responsibilities for the higher level Bioinformatics Analyst:
    •  Work at a higher level of independence and responsibilities in carrying out assignments.
    •  Train new group members on use of annotation tools.
    •  Directly contribute to genome publications through analysis of annotated genomes.
    •  Develop and implement known or novel computational methods to improve gene prediction, annotation, and analysis of complete genomes and integrate them into production annotation process and tools.

    REQUIREMENTS

    Qualifications:
    •  Bachelor's degree in Molecular Biology, Bioinformatics, Computational Biology, Computer Science, or related field plus a minimum of two years of relevant work experience, or an equivalent combination of education and experience (Master's or Ph.D. degree preferred)

    •  Experience processing and troubleshooting large volumes of scientific data
    •  Demonstrated experience in a Linux environment with the ability to query a database using SQL
    •  Understanding of the fundamentals of various bioinformatics tools, algorithms, and databases
    •  Experience writing scripts in Perl for data mining and processing
    •  Advanced troubleshooting skills with the ability to work independently on end-to-end implementation and maintenance of data analysis projects
    •  Detail-oriented with strong organizational skills to address user needs in an effective and timely manner
    •  Effective interpersonal skills with the ability to interact effectively with users and staff, and address their needs in an effective and timely manner
    •  Preferred - Advanced degree in Molecular Biology, Bioinformatics, Computational Biology, Computer Science, or related field
    •  Preferred - Experience with software engineering, developing computational methods and algorithms, software tools and databases
Additional qualifications for consideration at the higher level Bioinformatics Analyst:
    •  Bachelor's degree in Biology, Bioinformatics, Computer Science or related field with a minimum of five years of work experience, or an equivalent combination of education and experience; advanced degree (Ph.D. and/or MS preferred)
    •  Experience processing and troubleshooting large volumes of data, whole-genome data analysis, phylogenetics, and comparative genomics
    •  Ability to troubleshoot complex systems and data analysis problems

    TERMS

This is a full-time 1-year term appointment with the possibility of renewal and/or career conversion contingent upon satisfactory performance, continued work, and funding availability. Classification will be at the Systems Analyst 2 or 3 level depending upon the successful candidate's level of skills, knowledge, and relevant experience. The work schedule may include off-hours and/or weekends. Work will be performed at the DOE Joint Genome Institute (JGI), Production Genomics Facility (PGF) located in Walnut Creek, CA. A background check is required.
