I thing you should use Linux
you can try the Staden Package

or can use
Phred for base-calling and quality
Phrap for assembling of genomic sequence or Cap3 for EST
Consed to visualize and editing contigs

I thing clustal is good for phylogenesis
and the clone open source and better of GCG is at the moment
the EMBOSS package
