Hi,
Probably you would want to use a desktop genome browser.
If you write a sim4 format to bed or gffv3 converter, then you might be able
to use the Integrated Genome Browser to view the alignments.

Another option would be to use Apollo. It may already have the ability to
load sim4 output.
