Note that Microsoft just released a tool that converts Java to C#, but none exists to go the other way, so it may be safe to develop in Java, then run the tool to convert to C# if you want to (while still maintaining your codebase in Java, so it will run on multiple platforms).

Graphics in C# is far better/faster than Java.

True, but Java has EJB and J2EE, which have been around a long time and have been adopted all over the industry.

Again, COM only runs on Windows, while EJB and J2EE run on all major OSs. In particular, it is well known that a Windows machine can't stay up for too many days without rebooting, while a Unix box can stay up indefinitely. So certainly you wouldn't want to put a mission critical application on a Windows box.
Currently none of the organization has announced usage of C# for its commercial development/research. May be some of the Research Institutes have started exploring that.

Maybe, but many Research Institutes use Unix, and C# won't run on that. Also Java is now the main language taught in universities.
