has anyone calculated divergence time for a pair of sequence.

its like say there are 10 sequences and after doing multiple 
alignment and phylogenetic tree construction(say NJ), if i have to 
find out the divergence time for a pair of sequence(xyz million 
years), how to go about it.. i tried some software like mega, 
JaDis but i was not able to interpret the results properly (there 
was some confusion in mega and the help was rather insufficient), 
if anyone has any idea on this, kindly share your views of doing 
this.

but i will defnitely give a try for the one yadhu suggested.
