I've never observed this to happen, and it didn't happen with the specific test
I tried. 

Could you tell us specifically which sequences you are aligning with it so that
we can try and reproduce the error? 

If it *does* happen then it is quite definitely a flaw in the program, as it
certainly shouldn't.
