The Bioconductor project (www.bioconductor.org) is designed to provide open source bioinformatical tools. It is built to work with a language called R (www.r-project.org), aka "Gnu S", which is a language designed for statistical computing (although after working with it for over a year now, I find that it has quite a few other advantages as well for many things). The Bioconductor website has a wealth of information, as well as a mailing list if you have specific questions. Your interests in graph theory were another thing I noticed as we're currently working on a project to create true graph structures in R, as well as a set of visualization and analysis tools, working with a variety of other platforms.
