I didn't find the format description, but I found some parsers: http://doc.bioperl.org/releases/bioperl-1.2/ talks about how to create a Bio::AlignIO object to read/write the .aln format. There are similar parsers for Bio::Java and Bio::Python. Worst case, you could reverse engineer it from the parsers.
