Yes, I see it now, but I can't get it transparent whatever value I use
for the transparency if the flag is not 1 and when the transparency flag
is set to 1, I can only see it if the transparency is set to 1. This
might come from my hardware. I'll test on other machines at work to see
what happens.

They do behave the same way.

I think that it would be more easier to track problems if the command
interpreter was replaced by dialog boxes with clearly identified fields
(at least for newbies like me). May be I can help. Anyway, I'll study at
least some parts of the code to figure out how I can export structures
from GChemPaint to Ghemical (I'll do that probably within a few months).
