Well, the first question is whether running babel -H from the  
commandline returns file types for you. If not, then Ghemical is  
going to have a hard time too.

(If you're having trouble getting Open Babel to compile and function  
on Cygwin, that's probably better addressed on the OpenBabel-discuss  
mailing list.)
