Below 20% identity I see no change in the blastclust results. I would like to know how blastclust uses the % identity in its cluster calculation, i.e. does it align 'properly' first with a substitution matrix and then compute identity from the resulting alignment? Why do the results stay the same from 20% downwards? Cheers, Dan.
