I don't know what the plan is, but should not we have a BCFeatureSet or BCAnnotationSet class to manage sets of annotations and perform smart queries. I am usually not a big fan of too many classes, but the way things are going, a separate class could make sense; this whole thing could have a life of its own, no? For example, to resolve conflicts and inconsistencies, (e.g. multiple features with the same name,...).
