1 Open file handler 'import files'
2 Add a varstep signal file (not attached: file size too big)
3 Add a position file with positions only for chr1 (peaktrack_example_chr1.bed)
4 Click 'convert and add to CATCH'
There is no change in visual display.
There is no console output.
There is approx 100% cpu usage.
I waited for a while and then killed it.
Either the processing is taking very long, or there must be an
infinite loop somewhere...

Alright, so the bug wasn't in reading var-files, it's caused by the first line ("track type=wiggle_0 ...").
When the line didn't match any of the existing patterns, I didn't clear it, so rather than reading a new line I'd keep on using the same line. That's fixed now, and so are the places where I'd set currentline to an empty string rather than to null.
