Hi Michel,

thank you for your good advice.

I managed to compile the BTL3 
http://people.cryst.bbk.ac.uk/~classlib/bioinf/BTL99.html
  with a GNU 3.2 compiler after changing most of the headers and code to 
the ANSI standard.
RMSD calculations are already working and I'm fixing the sequence  
parts of Library.
If it compiles with all examples I will load this slightly changed 
version onto a webserver and provide
it to Bioinformatics.org if anyone is interested.

The ncbi Library should be the better choice because it is maintained 
yet. It seems that BTL is not further
developed. I will have a look at it and prove if it is suitable for me.
