You could do BLAST against any secuence database you want, not only NCBI
NR database.
The BLAST has a program called formatdb to convert any fasta file in a
BLAST formated database. So you don't need to donwload any database from
NCBI.
Anyway, you could donload a small database, like e.coli or arabidopsis
(they are way much smaller than nr database).
