RESPONSIBILITIES
Provide bioinformatics support for research in virus detection and discovery and microbiome studies at the Center for Infection and Immunity (CII). Primary resource for pipeline development in Perl, Python and Shell Scripting for Next Generating Sequencing (NGS) data analysis, including the evaluation and implementation of new software into existing pipelines and deployment on High Performance Clusters (HPC). Work with Sun Grid Engine (SGE) for resource management and multi-threading tools such as MPI for parallel processing on HPC. Analyze NGS data especially from Illumina sequencing platform and perform Quality Control (QC), Mapping, De Novo Assembly, and Sequence Alignment (BLAST). Ensure rapid turn-around time, communicate results with researchers and scientists, and provide follow up on additional scientific questions. Independently maintain the code repositories using version control, maintain bioinformatics databases on Linux servers, assist with maintenance of Linux machines to minimize downtime. Download, process, and maintain genomes and taxonomy databases from NCBI.
REQUIREMENTS
Minimum Requirements:
- Bachelor's degree in Bioinformatics or Computer Science with 4 years of experience
- Three (3) years academic or industrial experience with Shell Scripting, Perl and Python
- Two (2) years of experience with:
- writing pipelines for HPC and analysis of NGS data from Illumina
- Bioinformatics Software for NGS data QC, mapping, De Novo Assembly, and BLAST, NCBI tools and resources, Genomes and Taxonomy
- working in Linux environments consisting of HPC, and multi-threading tools (SGE, MPI), resource management and allocation
- Weekend and off-hour work may be necessary on occasion

- Bachelor's degree in Bioinformatics or Computer Science with 4 years of experience
