We have a unique opportunity for an individual with advanced bioinformatics experience to support the Berkeley Bioinformatics and Ontologies Project (http://berkeleybop.org). A key aspect of this position is crafting tools for collecting and integrating genomic data. Our role as the Data Collection Center (DCC) is to manage and ensure the integrity of large volumes of data from the modENCODE project (http://modencode.org). The aim of modENCODE is to discover and explore the fruitfly (D. melanogaster) and nematode (C. elegans) genomes using new scientific strategies and technologies for discovery. The DCC is a joint collaboration with Cold Spring Harbor Laboratory, Cambridge University, and the University of California, Santa Cruz.

• Develop web-enabled software that continuously allows experimental data to be submitted from approximately fifteen different labs
• Design and implement a workflow pipeline for driving and tracking the data processing
• Gather data validation requirements from external researchers
• Design and implement a suite of data integrity validation software that the pipeline software can execute
• Design and implement software for loading this validated data into the Chado database schema
• Integrate experimental data with existing data derived from the model organism databases
• Implement this software in a production setting, including integration with query builders and visualization tools; build test suites and document technical detailsREQUIREMENTS
• Demonstrated proficiency in developing robust software for large, interdisciplinary, collaborative projects
• Bioinformatics experience is essential
• Significant hands-on experience in standard relational database technologies, particularly PostgreSQL
• Proficiency in application programming languages such as Java and Perl
• Experience in Object Oriented analysis and design techniques
• Familiarity with XML and related technologies is desirable
• Excellent communication skills sufficient to interact effectively with various levels of scientific and technical staff
• Familiarity with genomics techniques such as expression microarrays and genome resequencing and annotation is a plus
TERMS: This is a one-year term appointment, with the possibility of renewal based on performance and funding.
