We have a unique opportunity for an individual with advanced experience in Java architecture to support the Berkeley Bioinformatics and Ontologies Project by determining the direction and best approach, and setting priorities for the Apollo project. The importance and challenge of this position is its high impact nature. You will develop highly specialized software that will be used by biologists from around the world.
The Apollo genome editor is a Java-based application for browsing and annotating genomic sequences. Apollo allows researchers to explore genomic annotations at many levels of detail, and to perform expert genomic curation, all within a graphical environment. Our group’s role is to support the global users of Apollo and to extend its capabilities. The Apollo project is an NIH-funded joint collaboration between LBNL and the Arabidopsis Information Resource (TAIR), located at Stanford University.

• Produce software that allows biologists to annotate sequences of DNA, RNA, and proteins with any significant feature, using the Sequence Ontology
• Design and implement software and interfaces for Apollo users to easily 1) add on-demand analyses of their sequence-of-interest, and 2) set their personal display preferences and configuration
• Design and implement new, specialized editorial tools based on community needs
• Build and improve testing suites; maintain documentation
• Organize training materials for Apollo users such as scientific staff at various levels
• Support users and developers
• Present Apollo at workshops, and publish papers on Apollo
• Oversee, coordinate, and integrate contributions from other Apollo developersREQUIREMENTS
• Experience developing robust Java architecture in a bioinformatics environment
• Up-to-date knowledge of latest Java techniques and tools
• Demonstrated creativity and initiative in developing software for large, complex, interdisciplinary, collaborative projects
• Experience in Object Oriented analysis and design techniques
• Familiarity with XML and related technologies
• Excellent communication skills sufficient to interact effectively with various levels of scientific and technical staff
• Basic knowledge of biology and familiarity with standard genomic analysis techniques is a plus
TERMS:
This is a one-year term appointment, with the possibility of renewal based on performance and funding.
