Organization: GN-Genomics Division
The DOE Joint Genome Institute (JGI) in Walnut Creek, CA (a division of the Lawrence Berkeley National Lab) has an exciting Software Developer opportunity available to support single cell genomics and biological synthesis projects. Will develop databases and computational tools to perform DNA sequence and functional analyses as well as write and evaluate software for ad hoc DNA sequence data analyses. Will participate in a team effort to build pipelines for routine data analyses and interact closely with members of the Synthetic Biology Group to gather requirements to design, test, and implement a high-throughput database for tracking and managing synthetic gene parts and constructs. Will be responsible for assessing the utilities of the existing informatics tools, improving them according to the project needs, and implementing tools for the general use. Position will report to the Synthetic Biology Group Lead and work 50% time with the Micro-scale Application Group.
Specific Job Duties:
Bioinformatics Tool Development and Analysis-- Gather feedback and requirements to develop and improve existing software systems and tools utilized for the analysis of sequence data generated by various R&D and pilot projects.
- Design and implement analysis pipelines for production style data generated by both single cell genomics and gene synthesis programs.
- Maintain an accurate and detailed description of tools developed.
- Provide interpretation of analyzed data and extract biological insights from the data.
- Generate clear and concise reports on the data analyzed.
- Present technical and analytical status in weekly meetings.
- Design, test, implement and maintain a data management system to support the high-throughput operation of gene and pathway synthesis.
- Follow standard practices for executing version control, testing, and release.
- Implement data-specific user interfaces and data retrieval reports.
- Assist users to resolve database malfunction or data entry errors.
- Communicate regularly with customers and supervisory staff about plans and progress.
- Provide feedbacks of the areas and the existing third-party softwares that can be incorporated into the system.
- Provide updates of progress in the regular meetings.
- Stay current with new sequencing technologies;
- Provide feedback on the improvement of the sample preps, library construction and sequencing procedures;
- Train biologists to use the available data analysis and data management tools.
REQUIREMENTS
- B.S. degree in Computer Science or a related field; or equivalent experience and five years of experience in the database structure and management.
- Experience writing software for analysis of DNA sequence or experimental data.
- Demonstrated proficiency in utilizing assembled genomes, various alignment tools, visualization tools, and other genome interrogation and analysis software.
- Proficiency with programming languages including Perl, C/C++, Java or others in a Unix environment;
- Experience with SQL, Oracle, MySQL and RDBM.
- Strong analytical skills sufficient to troubleshoot discrepancies in data results and make improvement recommendations.
- Strong organizational and record-keeping skills.
- Effective oral and written communication skills as well as interpersonal skills.
- Ability to work independently and as a team member in a diverse team environment.
- Ability to handle multiple tasks in parallel while working on a large number of projects.
- Ability to follow the laboratory safety guidelines.
PREFERENCES
- Knowledge in general molecular biology techniques and the laboratory DNA sequencing technologies and genetics, or related field or equivalent experience preferred.
- Demonstrated knowledge of state-of-the art laboratory automation.
- Familiarity with statistical tools and interpretation of data.
