What is Prototype Protein Viewer?
Prototype Protein Viewer (PPV) is an application that allows interactive viewing of linked two-dimensional and three-dimensional representations of biomolecular structures. This application takes advantage of the graphics capabilities of typical personal computers, features that were previously found only on high-end workstations. PPV can load simple Protein Data Bank (PDB) files for interactive viewing of a static structure, and it can import "trajectory" files containing many time steps of a molecular simulation.
How does it work?
Prototype Protein Viewer performs highly interactive exploration of biomolecular structures using commodity graphics hardware. PPV emphasizes linked two- and three-dimensional views of the same structure that, together, provide insight that would not be apparent one view at a time. This application also serves as an alternative to movie clips of molecular dynamics trajectories, which are often presented as simple animations that do not allow rotation and zooming during playback. PPV is able to play trajectories with full user interaction on a typical PC or laptop, resulting in greater understanding of the molecular system as it evolves. PPV's three-dimensional graphics are entirely written in DirectX, both as an experiment in this API and as a single application layer for accessing graphics features on modern graphics cards for games.
